Born in Boston, MA, Noyes spent his early years in Colorado Springs, CO. His family returned to MA, where Eliot attended Phillips Academy, Andover, MA, and Harvard University. He resided in New York, NY, c, 1940-1942, and during the war, he lived in Alexandria, VA. Following the war, he moved to Westport, CT, where he lived with his family between 1945-1947; he settled permanently in New Canaan, CT, in 12/1947.
His father, Atherton Noyes, Sr., (born c. 1862) trained as a physician at Harvard, but switched his educational path after contracting tuberculosis. The elder Noyes went West to ease his tubercular symptoms, teaching at Colorado College in Colorado Springs, CO, until 1917; after this, the family headed back to its deep Boston roots. Atherton Noyes taught English literature and writing at Harvard University for the remainder of his career. His mother, Margaret Davenport Fette, studied piano, becoming very proficient; she frequently played at home for her children to inculcate in them a similar love of music. Eliot had an elder brother, Atherton, Jr. (born in 1904) and younger sister, Margaret (Mig) (born in 1912).
Eliot Noyes married Mary "Molly" Duncan Weed, who was a student at an all-women's architectural program (administered by Smith College) called the Cambridge School of Architecture when they first met. They married in Brookline, MA, 12/10/1938.

Noyes traveled to Switzerland, Germany, Belgium and Holland in 1931; he traveled to Persepolis, Iran, as a draftsman recording archaeological excavations at Persepolis. He was recruited for this excursion by John Bolles (1905-1983), also a Harvard graduate, who came from a family of architects in San Francisco, CA.
